Changes and additions from ASTRAL 2.04 to 2.05: * Update to PAST (PDB Archival Snapshot Toolkit) We have released PAST 1.4, which includes the "PDB format-like file" bundles that are produced for large PDB entries in the mirrored directory structure. These entries are not yet included in SCOPe (although the split PDB structures they replaced are). We expect to include these entries in the next stable SCOPe release, after we upgrade our software to process these bundled files. PAST may be downloaded from the "Downloads" tab. * Update to XML2RAF We released XML2RAF 1.02 to fix a bug in handling mis-formatted PDBML files, in which multi-letter chain identifiers were used. The new software ignores these chains rather than producing a malformed RAF line. XML2RAF may be downloaded from the "Downloads" tab. * Domain sequences for SCOPe classes 8 and above, based on ATOM records We have added two new files to the distribution, at a user's request: astral-ntcscopedom-atom-gd-all-2.05.fa astral-ntcscopedom-atom-gd-reject-2.05.fa These contain sequences for SCOPe domains outside the first seven SCOP classes, based on PDB ATOM records. ("NTC" stands for "Not true classes"). The sequences can also be downloaded from the "Other sequences and subsets" page under the ASTRAL tab. These complement the SEQRES-based sequences for such domains, which have been produced since ASTRAL 1.59. * Updates to SQL Schema We updated our schema to: 1) Link some comments to publication records in PubMed (the link_pubmed table), and 2) Track which entries where annotated using the new hybrid curation system, in which predictions made by our automated method that are not high-confidence are verified and corrected by human curators, prior to adding the domains to SCOPe. There is a new entry in the scop_curation_type table to reflect these entries, which is linked to the curation_type_id field in scop_node. Our data in SQL format can be obtained under "Downloads" tab.
